I would like to express my interest in applying to the position of Consultant in the Field of Bioinformatics. I am confident that my expertise and experience in NGS combined with my strong methodological skills in bioinformatics, biostatistics, molecular genetics and molecular biology, would make me a valuable addition to your team. Throughout my career, I have been actively involved in the development and maintenance of analysis pipelines and databases for next-generation sequencing data (supported by more than 55 scientific articles in the field). I have also tested, established, and validated new methodologies and informatic algorithms for comprehensive characterization of genomic, transcriptome, and microbiome data. Proficiency in programming languages such as Python (using BBDuk, diamond or cut-adapt among others), R (with knowledge in multiple packages), and Linux (using dada2 for running bioinformatic pipelines for bacteria, fungi and archaea) has empowered me to create efficient and robust pipelines for processing and analysing large-scale NGS datasets.
I have extensive experience in NGS, including whole bacterial genome sequencing and bacterial taxonomy profiling using PCR barcoding sequencing of the V1-V2, V3-V4, and V5-V6 regions of the bacterial 16S rRNA gene using as template both, RNA and DNA, as well as using the Internal Transcribed Spacer (ITS) for fungal taxonomy after DNA extraction.
Recently, I have successfully developed and implemented bioinformatics pipelines for the analysis of metagenomics and metatranscriptomics data from human samples which included colon cancer and pancreas cancer (manuscript still not published), mice models or environmental samples in general (manuscript still not published). Remarkably, I have developed a novel bioinformatic pipeline that significantly improves the resolution of metagenomics and metatranscriptomics analysis for the detection of protein-coding genes hosted by bacteria, archaea, fungi, viruses, and parasites in samples, independently of their origin. This breakthrough allows for downstream analysis, enabling the linkage of RNA expression to the health conditions.
